What Is HaloTag® Technology and How Does It Work?
The HaloTag® self-labeling protein tag is engineered from a bacterial haloalkane dehalogenase. When expressed as a genetic fusion with your protein of interest, HaloTag rapidly forms a stable covalent bond with synthetic HaloTag® Ligands, which are small molecules carrying a chloroalkane linker. This bond is highly specific under physiological conditions, minimizing background signal.
The two-component system works as follows:
- Express your protein of interest as a genetic fusion with the HaloTag® protein (N- or C-terminal).
- Choose your HaloTag® Ligand based on your application (fluorescent dye, biotin or other functional group). Janelia Fluor® dyes are fluorogenic and don’t require a wash step because unbound ligand remains dark until it binds HaloTag® protein.
- Add the desired HaloTag® Ligand (directly to your samples).
- The ligand rapidly binds covalently to HaloTag® protein.
- Image, pull down or assay your labeled protein.
Because the covalent bond is stable under denaturing conditions, HaloTag®-labeled proteins can also be tracked through immunoprecipitation, SDS-PAGE and mass spectrometry, surviving workflows that would disrupt antibody- or fluorescent protein-based labels.
Why Are Janelia Fluor® Dyes the Preferred Choice for Live-Cell Imaging?
Janelia Fluor® (JF) dyes are a class of rhodamine-based fluorophores developed at the Howard Hughes Medical Institute Janelia Research Campus. They were designed to address two critical challenges in live-cell imaging, maximizing brightness and minimizing photobleaching.
Key properties of Janelia Fluor® HaloTag® Ligands:
- Fluorogenic behavior: Dyes remain dark until they bind HaloTag® protein, eliminating the need for wash steps in many imaging protocols.
- High signal-to-noise ratio: Reduced background fluorescence compared to conventional dyes.
- Full spectral coverage: Excitation and emission maxima from 503nm to 669nm across the full visible spectrum.

The JFX subfamily extends Janelia Fluor® performance further by incorporating deuterium into the alkylamino substituents of rhodamines. This modification minimizes photochemically induced spectral shifts and significantly improves photostability, reducing photobleaching and extending signal longevity. These are critical advantage for STORM, STED, single-molecule imaging, and nondestructive long-term imaging in organoids and 3D models.

What Experiments Can Be Performed with HaloTag® Ligands?
With a single HaloTag® fusion construct, the HaloTag® ligand determines the function. Image, pull down or analyze your protein with a single construct. As your research evolves, simply change the ligand to change the function.
- Live-Cell Fluorescence Imaging: Visualize protein localization and dynamics in real time.
- Super-Resolution Microscopy: JF dyes are optimized for STORM, STED and single-molecule imaging, due to their superior photostability and fluorogenic properties.
- In Vivo Imaging: Janelia Fluor® in vivo kits (JF552, JF608, JF669) are formulated for use in animal imaging, including brain imaging.

Parental U2OS cells and U2OS cells stably expressing HaloTag® protein fused to three copies of a nuclear localization sequence were adhered to glass-bottom chamber slides and labeled with Janelia Fluor® 503, Janelia Fluor® JFX 554 or Janelia Fluor® 635 HaloTag® Ligand for 30 minutes at 37°C + CO2 in a cell culture incubator. Cell medium was replaced with a phenol red-free medium. Cells were imaged with 488nm laser excitation for Janelia Fluor® 503 HaloTag® Ligand (Panel A), 561nm laser excitation for Janelia Fluor® JFX 554 HaloTag® Ligand (Panel B), 637nm laser excitation for Janelia Fluor® 635 HaloTag® Ligand (Panel C). In HaloTag-expressing cells, labeling was restricted to the nucleus. Parental cells (without HaloTag) showed no labeling. Images were collected using a Nikon AX/AXR confocal microscope with a plan fluor 40X oil objective.

Live-cell labeling of HaloTag® fusion proteins with impermeant fluorescent ligands. U2OS cells stably expressing HaloTag® protein fused to the truncated beta 1 integrin receptor extracellular surface sequence or control U2OS cells expressing HaloTag® protein fused with three copies of a nuclear localization sequence were adhered to glass-bottom 96-well plates and labeled with either Alexa Fluor® 488 (Panel A), Alexa Fluor® 660 (Panel B), Janelia Fluor® 549i (Panel C) or Janelia Fluor® 635i (Panel D) HaloTag® Ligand for 30 minutes at 37°C + CO₂ in a cell culture incubator. After labeling, the medium was replaced with phenol red-free medium, and cells were imaged using a Nikon AX/AXR confocal microscope with a 20X objective. Fluorescence was captured using 488nm laser excitation for Alexa Fluor® 488 (Panel A), 640nm laser excitation for Alexa Fluor® 660 (Panel B), 561nm laser excitation for Janelia Fluor® 549i (Panel C) and 640nm laser excitation for Janelia Fluor® 635i (Panel D). In HaloTag-expressing cells, labeling was restricted to the membrane, while control U2OS cells expressing nuclear-localized HaloTag showed no labeling.
FACS of Janelia Fluor® HaloTag® Ligand-Labeled Proteins
HEK293 cells were edited using CRISPR/Cas9 to tag endogenous BRD4 protein with HaloTag at the N-terminus. The edited cells pool was labeled with Janelia Fluor® 646 HaloTag® Ligand and sorted on a BD FACSMelody™ sorter to isolate single clones. After expansion of cell populations, HaloTag-expressing clones and parental HEK293 cells labeled with Janelia Fluor® 646 HaloTag® Ligand were analyzed by flow cytometry on a BD LSRFortessa™. Clonal populations expressing HaloTag fused to endogenous BRD4 (blue histogram) showed a fivefold shift in mean fluorescence compared to labeled parental HEK293 cells (pink histogram).

How does HaloTag® technology enable live-cell imaging?
HaloTag® fusion proteins expressed in living cells rapidly bind cell-permeant Janelia Fluor® Ligands added to the culture medium. The covalent bond forms within 30 minutes at 37°C, and the fluorogenic nature of JF dyes minimizes background so wash steps are often unnecessary.
What is the difference between cell-permeant and cell-impermeant HaloTag® Ligands?
Cell-permeant ligands (e.g., JF549, JF646) cross intact plasma membranes and label intracellular as well as surface-expressed HaloTag® fusion proteins. Cell-impermeant ligands (e.g., JF549i, XFD 488i) do not enter cells and selectively label extracellular or surface-displayed HaloTag® fusions, making them ideal for membrane protein localization studies.
Can HaloTag® ligands be used for super-resolution microscopy?
Yes. JFX dyes incorporate deuterium to suppress photobleaching, making them well-suited for STORM, PALM, STED and lattice light-sheet microscopy. The high brightness and photostability of JFX554 and JFX650 are particularly valued for single-molecule localization approaches.
Are there non-fluorescent HaloTag® Ligands for other applications?
Yes. HaloTag® Ligands are available with biotin (for pull-downs and streptavidin-based detection), chloroalkane building blocks (for custom synthesis), and resin-compatible formats. This modular design allows the same HaloTag® fusion protein to be used for imaging, purification or interaction studies without changing the expression construct.
How do I optimize HaloTag® ligand concentration for labeling?
Typical working concentrations for Janelia Fluor® Ligands in live cells range from 100nM to 1μM. Lower concentrations reduce background; higher concentrations accelerate labeling of low-abundance proteins. How does HaloTag® labeling differ from SNAP-tag?

HaloTag® labeling uses chloroalkane substrates; SNAP-tag uses O6-benzylguanine substrates.
