PROTEIN IDENTIFICATION

Proteins are digested with trypsin and the resulting peptides are analyzed by LC/MS/MS. The peptides are fragmented in the mass spectrometer to yield diagnostic patterns that can be matched to protein sequence databases via computer algorithms. The sensitivity of this technique is 1ng or less starting material for a given protein.

Solutions containing a simple buffer background (e.g. water or volatile salts) are amenable to direct in-solution digest. More complex backgrounds (e.g. detergent, non-volatile salts, glycerol) require an additional clean-up step to facilitate the sample analysis (MSB-02).

PROTEIN MAPPING

This service confirms the N-terminal to C-terminal sequence of a protein. The analytical strategy involves using multiple enzymes of differing specificities—trypsin, chymotrypsin and pepsin—with LC/MS/MS. The peptides are fragmented in the mass spectrometer to yield diagnostic patterns that can be matched to protein databases via computer algorithms. Data from all experiments are compiled with the multiple specificities of the enzymes allowing for complete protein sequence coverage.

PROTEIN PROFILING

This service provides a qualitative profile of proteins in a complex sample such as a cell lysate, a tissue homogenate or a biofluid. The extent of fractionation performed on the sample prior to the analysis dictates the number of proteins observed. The greater the number of fractions, the greater the number of proteins identified and sequence coverage of those proteins.

Sample or fractions are digested using trypsin, and the resulting peptide mixture is analyzed by LC/MS/MS. The peptides are fragmented in the mass spectrometer to yield diagnostic patterns that can be matched to protein sequence databases via computer algorithms. A non-redundant list of proteins present in the sample is determined with associated pathway information.

A 10-fraction analysis is suitable for the analysis of low-complexity samples e.g. HPLC fractions, semi-purified extracts. A 20-fraction analysis is for medium-complexity samples e.g., subcellular fractions, pooled HPLC fractions. A 40-fraction analysis is suitable for complex samples e.g., whole cell lysates, whole tissue extracts.
